They're PUPed because they DON'T count against the regular season 53 should they STILL be PUP (injured) the 1st week of the regular season. Were they NOT PUPed now, they WOULD count against the 53 then, regardless of injury status.

Right, but I think, even though a player not on the Active/PUP who hasn't practiced can still be put on Active/PUP, that same player can't go from being active to the Reserve/PUP. Just my guess.

That's right, IIRC now if they are at one training camp practice on the active roster they're inelligible for the PUP for the year. I may be wrong but I think I remember that as one of those seemingly nutty rules.
