Do Kraft, Belichick & Brady have a plan?

I saw this paragraph in the NY Times article posted earlier and it really struck me as odd.


Kraft never answered my question about a disagreeable ending between the team and Brady, except to say something about the two of them working together to restructure the quarterback’s contract, which was far more complicated than people realized. “With all due respect to the media, they don’t know what’s really going on,” Kraft told me. “No one would believe what’s really going on.”

Is Kraft just referring to the restructure they did recently which everyone thought was odd? Or is he referring to something else, something more elaborate?

It almost sounds like they all have a plan or know how this is going to end, like they've all discussed it and agreed on it?
 
Though there was also the quote from Brady's father saying that he thought it would ultimately end badly. No one's fault, just that it would end badly.
 
No way, i've always said BB, Brady and Kraft are all connected. Today's presser proved and this morning Brady said he doesnt want any other coach other than BB. His contract is cheap. The guy took them to to the SB and can possibly win it. Even if you move on to JG and he wins hes gonna demand a bigger contract than Brady has now so why end this relationship? It's working for all parties. This deflategate crap probably brought them all closer.
 
He's probably just saying there are ramifications, technicalities and complications that even Miguel wouldn't think of.

That was more in relation to Brady's age and wanting to play until he's 70.
