I don't think it's a wasted challenge if the team wins it. I might be wrong though. I think maybe they have to win two and then they're awarded one more or something like that. Either way it was a blown call by a ref who is standing right there. I saw that it was a touchdown in real time thousands of miles away on my couch.

they have to win BOTH challenges to get a third in the game. So by using one on an OBVIOUS touchdown, if the next challenge isnt successful, we dont get a third.

It is only a waste if they make a bad second challenge, because you get a third if your first two are right.

So Brady can throw the ball over a DB and into their hands. For Welker to be that guy, Tom would have to throw the ball up like a punt so it could fall over the defender.

No that is a very tough call in real time. The refs don't suck, but they ARE calling it very close....on BOTH sides. Though they seem to be ignoring all the contact on Welker

That was very very poor refereeing - borderline attempt at match fixing. Every scoring play is reviewed so they should call close plays touchdown every single time by policy.
