If you're trying to low block someone, you put your pads on their thighs, those are harder to get out of the way and are protected by muscle. If you're trying to trip someone up, you aim for the shins. Only malicious or untrained coaches would ever teach their players to block knees. So his head hit the knee instead of his shoulders. You do go for the knees, though; the fact that his head hit was the more the result of a) him being a quarterback who can't block and b) the other guy moving too. It looked like he meant to put his shoulders into the knees, which is what you're supposed to do and would accomplish the same thing without the cracked spine.
We are agreed that Trent Green didn't mean to use his helmet, but that doesn't make Travis Johnson's reaction somehow less valid.
