Winning a Super Bowl is hard, because it involves making the playoffs and then having enough random or semi-random events fall your way that you do not lose three or four times in a row. With such a small sample of plays making the difference between victory and the end of a season, it's hard to say that even a 'perfect' team will win the Super Bowl in any given year.
Case in point: Kaepernick almost drove down the field for the winning score against Seattle in the NFCCG. A great play by Sherman prevented the TD. That one play goes the other way, and this Seattle Super Bowl beatdown never happens.
Seattle was in probably the best position a team can be in. Talent at the top and depth from 1-53, with a QB on a rookie contract. They made the most of it, but it's possible to win with flaws and possible to lose without them.
