People are making too much of this call than it was. It was the right thing to do. In response to your points:
1.) You aren't going to know what the Bills are going to do until they snap the ball and you waste 40 seconds to find out. If they took the ball and scored a TD right away, there would still be plenty of time. There would actually be more time with the timeout than without.
2.) The rules are pretty clear. The runner was tackled in bounds, the clock would start the second the spotted the ball.
3.) I'm sure if the ref forgot to wind down the play clock, Chan Gailey would have said something. I doubt the Bills would blindly ignore the fact that the clock wasn't running when they were trying to leave the Pats with as little clock time as possible.
It was the right call.
