It used to be that the HoF made the decision based solely on how many years a player was with a club. In the case of a tie - for example with Nick Buoniconti or Mike Haynes - he entered the Hall as a player with both teams.
In those cases when you were to look up Patriots in the Hall of Fame, both of the above were listed - but they were also listed under the Dolphins and Raiders, respectively.
It's not like baseball where the player chooses a cap.
I haven't looked today, but based on the last time I was at the HoF website that has changed. Now they list every team equally (though the bio and pictures make it apparent where most of the career was spent.
