I think Goodell acted reasonably with Kraft, and said that if indeed Brady's people convincingly debunk the Wells report, then he will cut back on the team sanctions as well, without Kraft having to go through the rigmarole of filing a formal team appeal.
Now, mind you, Goodell is an idiot and has it in for Brady and the Pats, so this won't happen. But my hunch is that is what Kraft is working with: Goodell basically said "If you pull the team out of this, oficially, that won't stop me from reducing the penalty on the team."
Kraft went along with it.
