I hae no problems with saying that the offense goes through Tom Brady, but I would certainly say the BB runs the organization. BB might be as close to TB as any player can be to him, but I'd be shocked if he asked (or required) Tom's opinion on matters with special teams and defense.

I think he's referring to the players, Toms the leader and sets the tone on the field for games and practices.

I'm inclined to believe that Bob Kraft runs the organization and he delegates to BB who delegates to TB.

Bill has long understood that coaches can't set the tone, eventually players will tune them out. He's always relied on his core veteran players to set the tone and deliver the one voice message and to police the locker room. Brady is the chief of police so to speak. Cross him and neither Belichick nor Kraft is gonna save you...

The fact that Maroney never played a snap that counted after giving up the Ray Lewis sack in the playoff blowout would go along with your statement.
