The Patriots have worn the current home uniforms in 2 Super Bowls, and have worn the colored jersey in 3 of the 5. In fact, the Patriots have worn the largest variety of uniforms in SB history, actually:

I always did like the fact that we wore *Red - White and Blue jerseys in 3 straight SB's to Win the first (with a Patriotic theme to make that feel even more Destined), and being the year of 911 hearing Mr. Kraft say "Tonight we are all Patriots..." Thanks for the dose of Reality, 5 Super Bowls; wining 3 of them, 60%. Not Too Shabby.
As for the Jersey thing, It alternates Every year from AFC (even years) to NFC (odd years) which team is designated Home in the SB. *The Designated Home team then can Choose which jersey to Best Represent them.
That is why The Pats wore the Away white Jerseys in SB 39.
