Since the AFL-NFL the QB/coach combination with the best regular season won-lost record is...

the winner of Sunday's game

Right now Peyton and Dungy are in first with 67-20 (77.01%)
Brady and Belichick are second with 78-24 (76.47%)

Whoever wins on Sunday will own the record.

Of course once you include the playoffs Brady and BB lead Choketon and Dungy, but they won't be able to change that on Sunday.
 
Ha, that's a good point. Nobody else picked up on the fact this win will help one team's percentage, while lowering the other's. I do remember that Patriots had this record after their most recent Super Bowl title.

They are better than Walsh/Montana?

While Montana was the starting QB under Walsh, the Niners went 90–45–1, a winning % of .662. Joe missed 14 games over that span, and I don't have the specifics, but even if we assume that every game he missed was a loss for the niners, that would still result only in a WP of .737.
