Why is the Pats rookie cap twice the size of the Jets rookie cap, at $6mm and $3mm?

Because the Patriots drafted four times as many players.

Quick math says 12 players for $6mm = $500K per player, on average.
Three million divided by three players = $1mm per player, on average.

At $500K per player, the Patriots rookies would be about free on the cap. A few very low salary players will be replaced, and a few higher salary players will be replaced. To measure the anticipated cap impact, you would need to identify the players that are replaced, remove their salaries, add in their dead money from accelerated bonuses, and add the anticipated rookie salary.

I am a little surprised. All four Patriots second round picks probably won't have the cap hit combined that Sanchez will have. Maybe they will depending on the structure.

This is a pretty good question. I would have to say that over the last 20 years, the only QBs picked after the 1st round who turned into a franchise QB for his team are Brady, Warner, and Romo. Ironically, Romo and Warner were not drafted at all!

There are a few more that you could put in that list, but would be excluded for one reason or another:

Brees (1st pick of 2nd round) - not with his original team
Favre (early 2nd) - also was traded
Bulger - you'd have to expand the term "franchise QB" and even then it was for a very short time
Hasselback - not with original team, and not franchise QB for long
 
yeah, it looks like you can get basically 6 second round and later guys for the price of one top 5(?) pick.
I think I like getting the 6 guys.
