Because flu shots don't protect against 80% of the strains in any given flu season.

It used to be that way when flu shots contained live, albeit severely weakend, virus. They now use "inactivated vaccine" which has zero risk of actually giving you the flu. Effectiveness is still an issue, though, and trials show that the live vaccine was better at defending against the flu (when it didn't itself give it to you).Furthermore, it's known that the flu shot has actually given people the flu on some occasions.
